Header & footer tpl files
I'm trying my first serious custom template and I was wondering how important the php code & div tags (outside of the error messages & shopping cart links code) are in the header & footer tpl's. If I put all the necessary code to display the error message, cart links, customer session log out/login into my template on the main page tpl can I basically wipe out the code in those (header & footer tpl) files? I dont want banners, tabs or anything like that to display.

You probably can, but the safest and easiest thing to do would be to set $flag_disable_header and $flag_disable_footer in tpl_main_page.php, and don't touch tpl_header.php and tpl_footer.php. They don't even need to be in your template folder. This way the important error message functions remain.
You can copy code for elements you do want into other files as desired.
For my template I put the logo and header nav code in column_left.php.
