You could upload the file either on your server or on somewhere like 4shared and add text in the description that says 'Download Here' and then link it to the download link.

Are you using paypal IPN? It could be when the data gets stuck, it used to happen to me when I used IPN and my customers didn't get they're downloads (I have a virtual download store). I installed...

Because they way that the store works they will need their Customer/ID number for use of the virtual download products. It would be so much easier if the order confirm email could somehow send it.
