Moving files within same server

I have an updated 1.3.8a version of my store ready in a directory on the same server as my current 1.3.7 store. My current store is on the root so renaming doesn't help so I need to delete the current store files and copy the new store from it's directory to root. Rather than download to PC then upload I imagine it would be faster to do this server side. Can this be done in FileZilla?

I believe I have found how to move but I would prefer to copy.

My plan is to create a temp 'site closed for maintenance' index page. Delete current store. Copy files minus index from new store folder to root. Do any changes in new store admin then copy over the index page.

I use WinSCP It is also free It has a move option. So it is all done on the remote server. (If you have the room)
What I do is create a new directory off the root and call it "old" then move all of the directories and files of the old store into this directory (I do this in case new store fails and I need to restore the old store. Next I move the new store to the root.
Remember you need to change the paths in your configure files.
