I'm just getting my 1.3.8a setup and I was a little surprised that I could not click through from the order details to the PayPal transaction. (for refunds, shipping and such)
Have I not looked in the right spot? Is it because I haven't turned off Debug yet?
Any tips on where I could edit the php to make the transaction number displayed a hyperlink?

That's not a feature built-in to Zen Cart at the present time.
