Sounds like maybe you've got damaged tables for your customer details, such as address_book, customers, customers_info, orders, and maybe more.
You'll want to compare the structure of your tables against the original Zen Cart table structure and reconcile any differences such as missing auto_increments, missing indexes, etc.
And then make sure your customers records are properly linked to your address_book records (many people break this by selectively importing just some data from some tables they guessed at having required data, instead of using their *entire* database when upgrading or changing servers, or whatever, and often resulting in similar problems.) You might also check whether the countries and zones and geo_zones tables are intact. Basically all of them :)

Okay so I instead of trying to figure and match the whole DB scheme i empty each of those tables that relate to customers, orders and payments so I can just start fresh.

fortunately I keep a hard copy of every order on file since 2008 so it's not that big of a deal, I posted a note in the login box that anyone who had an account before 6/20/2010 will have to recreate an new account.

Now I want to reset the customer_id number back to 1, but can't find where the order number is auto incremented.

    You know where it's located?

I also checked my DB struck with the DB structure in the wiki and everything seems to be correct. ;)

    Thanks,
    Charles

Well, that's *extremely* drastic, but do as you wish.

If you "truncate" the customers table instead of merely "emptying" it or deleting all the records in it, will reset the autoincrement to 1.
BUT NOTE TO FUTURE READERS OF THIS THREAD: THAT'S DRASTIC, AND SHOULD ***NOT*** BE DONE UNLESS THERE IS NO OTHER OPTION
