Maybe not a bug, but old code.
I am doing a fresh install on a Linux box and get this:
Deprecated: Function set_magic_quotes_runtime() is deprecated in /opt/lampp/htdocs/zencart/includes/application_top.php on line 18
What should I do?
Comment out that line?

You're using PHP 5.3, which is not compatible with Zen Cart v1.3.8a and older.
Until the next version of Zen Cart is released, you'll need to use a PHP version lower than 5.3.0.

There are several other incompatibilities beyond just that one message. Merely commenting out the one line is not sufficient.
