I ftp'd zencart to the main directory of my website by accident and now my php require and/or include functions no longer work on my original pages. What happened and how do I fix it.

should have header and footer served by php require() but don't.
Edit:
I've tried using <?php thinking my server may have updated to php5, but when I veiw page source from browser, the php call is written out.
