Default No payment modules cannot be updated

I installed a fresh 1.3.9h connected to older version of zen-database.

Everything else in this new shop works just fine, but any of payment modules cannot be updated and changes won't be stored. I also noticed a weird thing with one module: merchant-id and secret-code were stored to email option group (6), which I changed direct in database to group 12.

There 's now got be something corrupted but i have no idea where to look anymore...

So, you're trying to use NEW php code against an OLD database?
Sounds to me like you've tried to take some major shortcuts to proper upgrading.

No, the database was also updated and it's now 1.3.9h.

Thanks, there was a huge amount changes..but I have now noticed, that anything else in admin can be modified/updated except modules (shipping, payment or order-total). The changed values won't be saved.

I already replaced modules.php -file in admin and now i'm wondering is there any other file or something which affects only to module updating?

Your symptoms are strangely similar to those indicative of having outdated file contents for files in at least your /admin/includes/functions/ and /admin/includes/init_includes/ folders.
But, to be perfectly honest, cherrypicking which ones to check is a shortcut that will just bite you in the end.

Now I find a another weird thing: even I uploaded and installed the latest version of Zen, server information in admin shows that zen cart is 1.3.8a and database is 1.3.9h..maybe the problem is caused by that?

Most likely ... you have not upgraded the database to v1.3.9 ...

Without that, all kinds of strange things will happen ...

I would make sure the database is upgraded and then recheck your site to make sure all of the files are upgraded as well ...
