We have finished the work on our website that is located on www.mysite.com/shop/ and went live by moving the files to the root folder www.mysite.com.. Everything works fine except that users cant checkout. we have changed configure.php files after moving the files..
I choose a product, login, then from my cart I click on Checkout, after that It gets to a page where it says something like (I will try to translate) "Session Timeout, you dont have permission.. You are still logged in.."

Have you change both configuration files.
includes/configure.php and admin/includes/configure.php
if you haven't that could be your problem.
