You say you are using a template you installed (abagon red)... the foldername for that is your "custom" foldername to use for all overrides. Everywhere you see a /classic/ folder, create an /abagon_red/ (or whatever is the exact name) folder next to it to put any customized files in per the override instructions. If you ever switch to another template, you will need the same additional subfolders for the new template name.
You can always take a "snapshot" of your files and database as they exist now. It is good to do this regularly: monthly, weekly or daily depending on your site's traffic, update frequency and sensitivity level. There are many ways to get backups of files and db, so research and use the one you find most comfortable and effective.
Yes, it is always best to install Zen Cart manually, if for no other reason than to avoid automatic installation in a subfolder instead of the root, and being assigned database table prefixes which will serve only to add complex ity to your operations.
