Yes i have applied all patches.
I have noticed one thing though, which seemingly was present before so based on my previous example.
It will actually only discount £2. So it is only discounting the valid products. But its including non-valid products in the minimum order restriction.Product - A = £100 (in category X)
Product - B = £2
Category X - Products not valid for coupon
So spend £50 on any products (not in cat X) and save £5
minimum Order £50
coupon amount £5
Restrictions:
Category X - Deny

You would have to test this on your old, out dated, buggy, insecure v1.3.8 Zen Cart ...
You could try to download the current, secure, PA-DSS certified v1.5 Zen Cart, and try the file:
/includes/modules/order_total/ot_coupon.php
and see if that will work on your site ...
NOTE: The best solution is to upgrade your site as soon as you can ...

that seems to have done the trick, however now although it does discount when the coupon is used, it doesn't show on the price breakdown.
e.g.
line items | qty | price
sub total
(missing coupon discount)
total
any ideas?

Go to the Modules ... Order Total ... and click on the Discount Coupons ot_coupons and:
1 save your settings to NotePad ...
2 Click REMOVE
3 Click INSTALL
4 Reconfigure it based on your settings that you saved in NotePad ...

damn, i've just realised that it's actually doing the following calculations:
sub total: 126.05
delivery: 0:00
promo code: 6.00
Total: 114.05 (should be 120.05)
it seems like it's applying the discount twice.
any ideas :S?

I am afraid there is more code in the upgrade making the modules not interchangeable ...
If I get time I will try to see if there is a solution to this ...
Meanwhile, I would encourage you to upgrade to the current Zen Cart v1.5 ...
