Checkout cart not loading after customization

....Im moving files to my CUSTOM folder and then putting them on the server..... not syncing the entire website. So long story short, No I haven't changed any of the files except index.php in the root.

I didnt change any of the php code in the index.php file, I put the html, javascript, and css from the websites template around the php as I described in my first post. When I originally made that post the java was a seperate file, but I added it directly to the file now. Its at www.marchiomultimedia.com/index.php

it works for the most part and looks much better than without it. Is there another way to put the index.php within the original template of the website without writing in the index.php file?

I would like it look exactly how it looks at
www.marchiomultimedia.com/index.html but that functions on every page. It almost does.

I would like to be able to put the content from the zen cart code within the existing look of the sites other pages.

I figured it out... I just put the code into my custom tpl_header file and it works perfectly now!
