Hi,
This has to be a very dumb mistake, but I am not able to put my finger on it.
The entire cart is showing different pricing ( without VAT ) for logged in customers.
How to solve this ?

Sorted. I should have had the patience, before putting a query.
In Configuration - > My store : I changed the setting of " Basis of product tax" to "Shipping" ( It was store earlier). And its all good now.
