Regarding the use of subdirectories, so I use Ceon Uri rewriter on a server that has the store in a subdirectory (almost like what you have) we also have a shared ssl certificate although the uri doesn't require a subdirectory when using the shared certificate. All that said, if you considered your store as being in a subdirectory for all uses, then you could continue to use the rewriter, but you would also need to get all of the uris in the ceon_uri_mappings table to recognize the new subdirectory created by using the shared certificate/store subdirectory. Alternatively if you got your own ssl certificate, you should be able to keep everything in your root folder without issue.
Essentially though under the first option, if you followed the ZC process for your configure.php file setup, you put your uri as new.servername.com and your directory in the following define(s) as /~account/ and away . Again, though you would need to remap your uris so that they would have the prefix of ~account/.
