Well then you will require something that allows you to tell the 2 stores apart and I am not familiar with what GD has available

Asking more to incite further planning. Seems like might be able to use a sub-domain type action for this store, though things can get messy if it's not a true sub-domain style reference supported by your host.

FYI, be prepared for a lot of other discussion about trying to make money using multiple "stores" all in the same "area". I think I've said enough.
If I get another domain name, I can forward it to the subdirectory of my choosing.

I can specify which database goes with which store. Godaddy allows I think 10 databases. I have SSL on my domain, and I assume that SSL follows the subdirectories, so multiple stores, one domain name, one hosting, one ssl cert.

SSL certs secure a domain or with a multi-site SSL a group of domains.

while you may be able to configure multiple domains on the server to be protected by 1 SSL, users would get a non-trusted warning from their browser if the domain is not included in the SSL cert.

You assume incorrectly as the cert will be issued to a specific domain/subdomain
store.mysite is not covered by one for mysite

There is a "Wildcard" cert at much greater expense that can encompass multiple subdomains

To use a single SSL without purchasing a wildcard SSL, each store would need to be viewed by a visitor (eventually) as originating with the current domain name and existing in a subdirectory off of that.

To some extent this returns back to the original suggestion of placing this store in the root of the domain. Any other new domain to be placed in this directory path to use a single SSL that is not a wildcard SSL would require the other domain name to be rewritten to the current domain name and the applicable sub-directory. Further not all hosts support a single account having multiple SSL certificates so even if purchasing a second, third, etc... likely will require a completely different filepath anyways further making the customer facing sub-directory unnecessary. But then again I haven't gone searching through all the possibilities of GoDaddy's setup to be able to identify their limitations and probably would require speaking with someone there who might actually know what they're talking about to identify the limitations of the current account setup.

Just seems like a lot of work to accomplish something that doesn't offer any benefit and could have been complete 3 days ago.
