I have installed the image hander 2 and applied the purpleshades & sage templates. But the image handler with popup the image on top of the template header.
Anyone know how to fix it!?

read through the image handler instructions & make sure you install the needed files in the [YOUR TEMPLATE] directory (ie, purpleshade & sage).

But I find a problem now!
When I go to product detail page. Some portion of the description is hidden.
But if I scroll down and up the screen/browser. The hidden description will appear again.
Anyone knows how to fix it?

The problem you are describing is called the IE Peek-A-Boo Bug and is related to the CSS stylesheet.
To fix it perform this minor edit on your stylesheet:
h1, h2, h3, h4, h5, h6, p {
position: relative;
}
