Thanks Dr Byte for your suggestions, have uploaded a fresh copy of 1.3.6 and re added template to site.
all working now and order coming in thick and fast.

I have the same problem.
Haven't changed any of the setting. I tested sending emails by sending gif certificate and creating new accounts. It worked fine. but system doesn't send me the order confirmation email. I am using sendmail.
also, where is the order module located for download?
can someone tell me how they sorted this please?
Neither the customer or us gets an order confirmation email since the upgrade to 1.3.6. Its ok-ish for us as we can look on admin etc but customers keep emailing us asking if their order went through ok and to check we have correct details etc. This only happens when customers pay via paypal and we have tried re-installing module but no difference. if they pay by cheque/postal order it all works fine - any ideas?
try changing this.
admin, configuration, e-mail options, E-Mail Transport Method, then change to other options and text. try sendmail -f

PS: had the same problem so i installed complete new full version, added template and away laughing.
