for instance:
Main Category: Machine Supplies
Sub Category: Thread
Sub Category under Thread: Sulky
Sulky has description but also has sub categories under listing the different types of thread, which each has product....
What I want to do is move the description for sulky under the different types of thread....

As you can see the description is quite long and the product pages are way down on the bottom... I would like to move them to the top if I could.
Where do I change the layout for this?

You would need to override the template file for:
tpl_index_categories.php

Copy the file:
/includes/templates/template_default/templates/tpl_index_categories.php
To your templates and overrides directory:
/includes/templates/your_template_dir/templates/tpl_index_categories.php
Then rearrange that file to display the way you want it to ...
