still a bit confused

I've been reading and re-reading both the documentation for upgrading as well as the info on the forum. I'm just still a little confused about what files I have to change. I'm pretty sure I understand right that I'd need to change any files that I changed that aren't overridden (like in the admin area). But do I have to also go through and compare all the files in my overide directories too?

I'm sure this is a dumb question but I'm just not exactly sure how this works.

Yes. Once you have upgraded the "core" files, you need to compare your override files to those that have changed and merge the changes into your files.
