as you are not using the logo at all I would begin by editing your tpl_header.php file and comment out or delete the lines from <!--bof-branding display--> to <!--eof-branding display-->
Or move your mag_header.gif from navMain Wrapper to the logo location (by renaming it to logo.gif) but change the graphic width to include only the text and apply the same color as a background color to #logo
The basic problem as I see it right now is that there is a logo.gif that is 192x64px in size and I suppose that it is now a transparent image but is still consuming space.
The navMainWrapper is still displaying the "Home" link but the text color makes it not visible and this div is normally only about 20px high but as you have an image attached to it this has expanded to accomodate this.
Try one of these and see what results - your site looks nice overall but you have place much of your mast head outside of the provided wrappers that it is difficult to know exactly what will result from any of this.
Btw: befor you progress much farther you should develop your own template and cease using the "classic" template and this is to preserve all of your efforts in the event you have to overload files or in an upgrade. You can copy/replicate all the classic files into folders with your template name at the same places where you are editing classic files now. and only need to edit the template_info.php file copy with your new name
