Well I guess it wouldn't be fair to blame your webserver configuration without some proof, right? especially since you said it was working "before" you upgraded.
So, do this:
a) change "Email Archiving Active?" to true.
b) test some emails
c) download and install the Email Archive Manager addon:

d) use the Email Archive Manager to look at the email content that was prepared by Zen Cart and handed off to the mailserver: Admin->Tools->Email Archive Search
You should see that there is a text and html portion. The preview will probably show a little bit odd, but the content will show.

I test some emails with HTML and TEXT.
For alls the mails TABLE_HEADING_EMAIL_FORMAT is at TABLE_FORMAT_TEXT
When I click on the button IMAGE_ICON_TEXT, the email is in TEXT.

Please explain all the steps you followed when you did your site upgrade. In as much detail as possible.
