Checkout page not showing up URGENT

My server was upgraded to 5.2.4 everything was working on PHP 4.4. Now when you press checkout from the shopping cart page you get the following error message

The requested URL /bkstore3/index.php was not found on this server.

Additionally, a 404 Not Found error was encountered while trying to use an ErrorDocument to handle the request.

WHY???

I found that the secure cert didn't work.
