Since you posted this under; "Customization from the Admin" I assume you mean the colour of css menu's in the admin/backend?
You can edit the stylesheets in the admin/includes folder.
For example, admin/includes/menu.css
Look for; nde-menu-system in the styleshhet and change the colours to your liking.

Random question but where is the menu.css file pointed from. As in where does the page link to the menu.css file.
Normally a page will have something like:
<link rel="stylesheet" type="text/css" href="includes/menu.css">
But I can't find this ANYWHERE!
I know that the menu.css file is having an affect because if I delete it all the styling disappears!
Any help would be much appreciated as I have modified my admin stylesheet which looks very pretty in most browsers....except ie (surprise surprise) which doesn't like the hovering on drop downs so I was going to give ie a more basic stylesheet to make sure it worked nicely.
