Well all this has me confused. Here are where the files for godaddy are at:
includes/modules/sideboxes/godaddy.php
includes/templates/sideboxes/tpl_godaddy.php...
Where do I need to put them so the seal shows up in my template which is at:
includes / templates / zencart_zen /

There is not a includes/templates/sideboxes/
But place it
includes/templates/template_default/sideboxes/tpl_godaddy.php
and
includes/templates/zencart_zen/sideboxes/tpl_godaddy.php
etc

Kobra's absolutely right that there's no includes/templates/sideboxes/ folder, but for the rest I suspect he's been a smidgen too long at his keyboard helping people.
You only need one copy of each file and where that goes depends on how you want the sidebox to work.
If you want it to be part of a specific template and only show up when you are using that template, then the paths and files should be includes/modules/sideboxes/zencart_zen/godaddy.php and includes/templates/zencart_zen/sideboxes/tpl_godaddy.php
Alternatively, if you want the sidebox to always be available, whatever template you are using, the paths and files should be includes/modules/sideboxes/godaddy.php and includes/templates/template_default/sideboxes/tpl_godaddy.php
Either way you would also need to enable the sidebox in the Admin > Tools > Layout Box Controller menu.

I have the files installed in the correct folders and the godaddy sidebox shows up in the admin but the seal still does not show up. All I see is the secure logo sidebox. I can only assume there is some problem with the script. Does anyone know which folder the script is hidden in?

this is the file includes/templates/zencart_zen/sideboxes/tpl_godaddy.php
you edit to enter your script from godaddy, only thing you have to replace is the script from the one you downloaded from zencart downloads
I am assuming your template folder is named zencart_zen thats where the above file would be if it is.

Having some issue with getting the Godaddy SSL + Seal to show up with my template
I have gone through and tested all the links http://dytronic.com/test.htmland have gotten the godaddy SSL
seal to work but cant seem to get both SSL and Site Seal to work (godaddyplus)

I am using the Apple Zen Template and have a theory that the Site Seal image is too large for the sidebox? I can turn on the SSL sidebox and all is OK, then if I turn on SSL and Site sideboxes are gone.
I have tried to widen the left column Admin>Configuration>Layout Settings>
Column Width - Left Boxes and Column Width - Left
No Joy there?
Anyone have a suggestion? CSS maybe?
