I understand that now, but what confused me was this...In the case of folders that already exist such as /includes and /images as well as the others, am I actually replacing the folders (and the content) that already exist with the new folders (and their contents)?

oh my gracious no unless you wish to kill the store...lol I did myself just that so am not laughing at you but at my own nu=obbiness at the time
what you do is open the folder in the mod then go to your server and check out that same folder. If the items are differenlty named than what is in the server then just upload what you have
if they contain the exact same name as what is on your server then you should get a text editor (Notepad++--its free for pc or textwrangle--free for mac) to compare the two files and merge them together prior to uploading the new one.

Can IH make my pictures transparent?
- I have hundreds of images on my site
- The images have white background
My site's background is colorful, can IH show some/all of my images as transparent?
Here is my example test site (Remove the whitespace before the .com):

Read the Configuration tab of the READ_ME file. It explains how to set the background color of your small, medium, and large images to match your store background.
Alternatively, you can set all your images to render as .png - a higher quality transparent image.

I read it thoroughly.
I think that my problem is that my images aren't transparent to start with, they have white background.
I think that I need to convert all of my hundreds of images to be transparent ones.

Another question - Is the IH supposed to help in having multiple pictures for one product?
So if I add multiple images to a product I should see some sort of gallery (I'm using also Zen-Lightbox)?
Because I add images using Tools-->Image Handler 3
But the product still has only one images instead of multiple ones.
What did I do wrong?

Do you have additional images settings set to display?
Catalog ... Product Type ... Edit Layout ...
Show Product Additional Images
Display Additional Images on Product Info 0= off 1= on
Also, when viewing your site I noted that the footer disappears when you navigate to the product pages.

It was set to off.
I changed it as you suggested but still I don't have additional images shown there.

And you are right about the footer.
Don't have any clue why the footer disappears :-(
Do you think that the footer has the additional images in it somehow?

The additional images may be working, but with the site breaking somewhere on the page you will not know for sure until you find the problems causing the break.
You should have error debug running (if you are using version 1.3.9h). Take a look in the cache folder on your server to see what the error logs may be telling you.
If there is no error log - visit your images. I've had several clients
who uploaded huge images (600dpi !) and that breaks the cart sometimes too.
