delete and then reupload the .htaccess file then close all windows then relog back in see if that works, it did it for me may not for you.

I found the problem for the missing Admin > Configuration issue.
Earlier today I installed an Admin Privileges modification and it needed to be updated to allow access to the new SEO URLs item.
I still receive a 404 on the Information box pages though.
In the .htaccess file when it says:
Options +FollowSymLinks
RewriteEngine On
RewriteBase /
does the url to the rewrite base have to be the full path? i.e. /server/myname/public_html/
or like I put it if the store is in the root directory? It all works except the forum link, however not even hardcoding is fixing that since I turned the SEO mod on.

The RewriteBase is from your document root.
If your store is in your root folder then the RewriteBase will be /
However if your store is in a folder named catalog then the RewriteBase would be /catalog/

I lied. Click once with ie and it cuts the urls. Click 2x and it creates the correct url. Any ideas? This is so weird I have no idea where to even look.

I just surfed through your site with Firefox and did not have a problem with the URLs cutting off. I'm about to check with IE now.
IE is indeed cutting off all but the last 8 or so characters of the full URL.
Did you change any of the default settings in Admin > Configuration > SEO URLs?
