That wasn't necessary, just a regular full backup before starting a new fresh install and then if you encounter a problem just upload the full backup and hey presto the site is returned to normal.

The options for shipping will come from your zencart site before your customer reaches PayPal but maybe you have it setup to select cheapest automatically in Admin - Module - Payments - PayPal...
