I initially thought this was a problem with my custom Specials Sidebox - but I've removed those files and I am still having the problem.

My specials sidebox works fine, except it doesn't show up...

Yeah I guess the question is does it show up as a Payment in SO. Right now I have to add it as a payment in SO or it shows an amount due.
