FTP will not overwrite folders it will simply add files to that folder so NO dont rename or touch the includes that is already there.
If you think the files for cherry zen are already there ......
in your cherry_zen you should have Buttons, css, sideboxes,images, templates, common, and template_info.php ?

so just upload (only) the includes folder directly to your public-html folder
