I went back and started again, I put my 1.3.9 files in the test directory, then I uploaded the 1.5.4 files over the top.

I ran Zc_install. Same issues I...

I duplicated me site and database into a new directory.

I then uploaded the 1.5.4 files into that directory.

I have run the install file several times but the configuration.php file remains...
