If you were pointed to the wrong database when you did the updates or the resets on all of the modules you may what to check everything is still valid ...

When you say it was different in the Admin, was it pointing to a different database or using different paths or settings for the server settings for your domain?

When you upgraded ... did you go to each of the Modules for Payment, Shipping and Order Totals and:
1 Save each modules settings to NotePad
2 Click on REMOVE, INSTALL and then re-configure
...
