If you mean that the sideboxes are spaced a little in from the edges of the header, that is a setting you have made in admin.

In Configuration > Layout Settings > check one or more of these:
Column Width - Left Boxes
Column Width - Right Boxes
Column Width - Left
Column Width - Right
