If I delete an order all references to the order seem to disappear.
Is there any form of audit trail in case I need to investigate the order later?

No. If you delete the order, it's gone forever.
It's always a good idea to keep database snapshots as part of your regular backups, just in case you need to recover some data for some reason.

If I don't want an order to be processed is there an order status that I can put it in (eg cancelled or similar) to differentiate it from other orders and where it doesn't get removed?

You can add additional order statuses in your Admin> Localization> Order Status - Note: In the current version, Canceled orders do not return items to stock.
