Help: Footer Disappeared

After using the debug utility I was able to see my zen cart again on my website, but there was a note to change the CONFIGURATION.PHP file to 444 or 644. So since I have a MAC I tried the 644 first which will still enable the read/write options, but the message continued to appeared on my website, so I changed it to 444

Now I tried to make changes to my footer and add some sideboxes and it is not happening. My footer has completely disappeared and the changes that I try to make in ADMIN/TOOLS/LAYOUT BOXES CONTROLLER are not being reflected on the site.

The configuration file that I changed to 444 is located in:
zen-cart/includes/configuration.php.

Please help!

Also, the text that appeared on the main page body has disappeared as well, though I can see it in Admin/tools/Define Page Editor section..

Never mind.. I found the problem. I had a permission on 644
zen-cart/includes/modules/sideboxes/languagues.php.

What I don't understand is how and why it changed because I just had changed them all to 755. I have noticed that some files have changed permissions on their own.. how is that possible?

I am not sure why that fixed things ...

By default, the standard permissions on all of the php files is 644 ...
