    Default configure.php

I have modified this file, for example to install SSL, under includes/configure.php

Won't that be override ?? Do I need to move this file to another location ?

No, includes/configure.php isn't part of the Zen Cart installation/upgrade. The file that comes with Zen Cart is includes/dist-configure.php. It won't overwrite your changes.
