Changing Items On An Already Placed Order

We're in the business of selling rare plants, and if we must substitute a particular plant in an order for another, I need a way to change it on the order so it is reflected when the customer goes and looks at his order through his account. Otherwise I could just make a new order confirmation and email it to him, but his online order info will reflect the wrong thing. There should be a way to do this?
