Javascript Files

Can anyone tell me where to upload a javascript file to in my site?
The javascript file is for scrolling banners.
Can you also tell me how to call the file in the page so that it will work correctly and won't mess up my page.

Sorry if this is an easy thing I'm asking, I just don't know where to put this to get it to work.
