Okay, I customized but messed something up.

So I customized my shop:

Everything is perfect and I don't have errors or anything and I have a new folder for my template. I backed up all the old stuff.

My problem is that all of my links that do not link out seem to just refresh the page.

I'm sure this is an easy fix and something I overlooked.. I just can't seem to figure out what the problem is?

Very odd... I've never seen this before. All of your links say they are going to the appropriate address in the status bar when hovering, and the address bar says you are on the page you were supposed to be on, but you are really still on the home page.
Could you have changed something in the configure.php file(s)? Maybe the desired address is not being found because of a fundamental filepath setting problem, and you are being redirected to the homepage rather than the "page not found" page.

Oh man, it must be harder than I thought.

I didn't change that file but I do have several css files... more than usual.

Possibly.. most links governed by that file...

Besides the template, did you customize/edit any file from when this was working??

Try switching to the classic template to see if you have the same issue

If I switch to another template through admin, it shows the same index.php I edited since it's not a template file. I would have to switch templates in admin and revert the index.php file.... and yes, that would make it work again.. but would basically revert every file.

This is a file that should not require any editing

T my knowledge there are no layout items/settings in the index.php that is at the root of an install - is this the index you are referring to?
