Payment Module

In admin>modules>payment the preferences on the right side are not showing up. Clicking on action-item reloads page
Also, after copying a new payment-module to the proper dirs, will not show up in the module-payment list

Those issues are directly related to each other.
The right-sidebar in the admin "draws" on the page after all the payment modules have been processed. If there is an error while processing the initialization of one payment module, then the right sidebar is often not displayed, and in fact the list of payment modules halts just before showing the module in which the error occurred.

Such problems are almost always a result of uploading wrong files to wrong folders, or poorly-written addon modules.

Troubleshooting involves a few steps:
a) please list all addons you've added to your site
b) please list all the payment modules that *do* show in your Admin->Modules->Payment screen
c) please list all the files in your /includes/modules/payment folder
d) please list all the files in your /includes/languages/english/modules/payment folder
e) do you have any additional languages added to your site?

Based on that, I recommend re-uploading all the files/folders that have "paypal" in their file/folder name:

/includes/modules/payment/paypal/ (all files in this folder)
/includes/modules/payment/paypal*.php (all 3 paypal files)
/includes/languages/english/modules/payment/paypal*.php (all 3 paypal files)

Are you still using the web-based FTP tool? I strongly advise against using web-based FTP.
A dedicated FTP program such as FileZilla is far more reliable.

I have followed your steps and overwritten all files from the extracted zen folder, still no change

And if you delete the paypalwpp.php files from both folders, what happens?

I had earlier installed in the root folder where the cart was working, with Paypal configured, but I had then wanted the cart in a sub folder called itsyshop, so that the root folder can have an html home page with lot of html and flash link and one shop link which opens the index.php in the sub folder called itsyshop.

Is this a problem??

So, now that you deleted the 2 paypalwpp.php files, I suggest that you re-upload them again, making sure to put the language file in the language folder, and the module file in the module folder.
