Per Unit Shipping Module Configuration Question

OK, I have downloaded the Apsona bug fix and the shipping module by weight appears to be working *almost* fine now. But one last problem. It seems to be adding an extra $3.00 to every order.
I have the handling fee set to $2.00 per order but it's adding $5 per order instead. What could be causing this???

I doubt that this is a ShopAdmin issue, because ShopAdmin does not include any logic for pricing arithmetic. It's probably a configuration issue which I'm hoping someone else can clarify.
