Getting back to basics

I'm running 1.3.8a and am pretty sure that I have the over-write setup correctly.

In an attempt to try different mods to get to the solution I'm looking for and not having any luck so far, I would like to know if it's possible to drop the entire 1.3.8a install over top of the existing files and re-upload them so that it will get rid of all the files that are now on the server for mods that I don't use and my never end up using?

OR

Is there another way to clean up the server files and back to the basics?

You could just delete the override folders and then re-upload the files to overwrite any modified core files, but I would just delete everything and re-install Zencart. Seems easier to me.

I would be easier to do that and in a way that's what I want to do but don't want to have to rebuild my overrides, I spent a lot of hours on it.
