No, you can't switch the navigation links on the side on/off separately, at least not without rewriting the categories sidebox module.
The cart will 'hide' categories that are either disabled (through your settings in the admin) or empty (no active products), but it hides them from both the top menu and categories sidebox.

That's kinda why I wrote this mod, because I wanted to have all my categories show in the categories sidebox but be able to choose which categories to show in the header menu.
