Need URL to show subdomain only

I just installed ZC to a subdomain on a windows shared hosting server (GoDaddy). All the links work, but the main domain is in the URL path.

EX: www.main.com is main domain
EX2: www.secondary.com is second domain shared under main.

Both URLs bring up their respective sites, but clicking on a link in the secondary site brings up this URL:

http://main.com/secondary/index.php.....

I would like it to show as

http://www.secondary.com/index.php.....

Is this possible. Did I install it incorrectly.

Thanks shahram. That article wasn't exactly what I wanted to do, but it pointed me in the right direction. In both configure.php files, everything was pointed to the main domain, then a folder under it. By editing these settings, all links now show and work correctly.
