Sideboxes disappear with custom template

After two years of tinkering with our store, I am wanting to clean up the files for our site. So I installed a clean copy of Zen 1.3.8 and am starting to merge the template with the clean install. Once I switch from the Classic Green template to my custom template, the sideboxes disappear. Whether I use a new folder name or the old one and whether I use the current (live online, working for almost 2 years) files or a direct copy of the classic green files, the sideboxes all disappear. Switch back to the original Classic Green and they show up... switch back and they are gone. Any suggestions what is causing this?

After you change to your custom template. you need to go to Admin - Layout Boxes Controller and click on Reset.
