Hi,
I am using apple zen template and have been wanting to apply zen cart updates but am unsure whether my configurations and layouts will be lost if I apply them. Kindly advise. Thanks.

not if upgrade is performed correctly and completely...
General advisement is to do this upgrading to another instance of the script - like in a folder then when satisfied one can move the install.
