google won't index because of my redirect from my main page to my store page

When creating a google sitemap for my website - tool stops when it sees the Zencart redirect of the main site page. So only two url's are listed - main site and the zencart redirect of the main site name.
How do I get the crawler around the zencart redirect of the main site name?

Alternatively, put some content at the site root with a normal HREF link to your store within that page. By having the shop in a folder, you have left yourself a simple pathway to adding a blog in another folder, a forum in another folder, and whatever else you might want to do in the future without conflicting with the shop's URL space.

One thing is for sure, it is bad form for the root www.example.com/ URL of a site to redirect elsewhere.
