The Changelog for 1.3.9a list the following files as new/changed, but they don't seem to be in the download. Do I ignore or is there a place to find these?

Those are typos.
They should read:
/includes/modules/payment/paypal/logs/.htaccess
/includes/templates/template_default/templates/tpl_payer_auth_frame_default.php.
