I was not aware of any upgrade documents. My web host posted a new version was available so I upgraded and now wishing I had not.

I also noticed that when paypal is selected it just goes to never never land.

I hope you didn't upgrade by clicking on a one-click "upgrade" button offered by your hosting company !!!!!!! esp if that was part of "Fantastico" services.
If you did that, then it will have wiped out any customizations you've made to any original files.
That's why all upgrades should be done by hand, and instructions for same are provided in the /docs/ folder of your Zen Cart files, as well as in the Tutorials/FAQ area of this website.

That is what I did, it was using simple scripts. With that said, I did back up my site, so what do I need to do to get things working again?

You'll need to do the upgrade by hand, working from your backup files, and following the upgrade instructions: www.zen-cart.com/upgrade (and the detailed articles linked from that page).

Rheroux's site was on blue host who is using simple scripts instead of fantastico. As it turns out, the upgrade didn't work properly at all so I had to manually upgrade it again to get things to work.
It's too bad because blue host simplescripts smacks you in the face as soon as you login so it's a great reminder but I'm not sure it works properly.
That's a big beware of auto upgrades!!!
Also remember that when upgrading from 1.3.8x to 1.3.9x you need to uninstall and reinstall the Shipping & Payment modules within your Admin.
