Your site actually looks like the whole template did not get loaded properly.
Are you sure you FTP'd everything to the server?
I do not see a footer section at all.

What file(s) should I re-upload incase its missed/failed to uplod anything?
I'd send the whole lot (the template) to the server, overwriting what's there.
How are you doing the FTP?
What FTP Program are you using?
Sending a new template should be very straight forward.
In the FTP program LEFT FRAME you have your local machine, where you navigate to the template, drilling down until you see the includes folder.
In the FTP program RIGHT FRAME you navigate to your server folder where ZC is installed. You will see (amongst a few other folders and files) includes folder as well.
Click the LOCAL MACHINE includes folder.
Click the FTP ARROW ICON to port it up to the server.
There is no need (in FTP ) to open folders to port individual files.
FOLDERS do not overwrite in FTP - only FILES will overwrite IF there is one already on the remote server with the same name and location.

I have re-uploaded the template and I now have a bottom footer! However I have no links in the black bar and even after reading the ez pages tutorial I am still unsure how to add the links and new pages, is there a more dumbed down version?

This is a little unreasonable... You're asking us to unzip the entire template and unpick it for you.
The template is not the problem.
You have either uploaded and installed it incorrectly, or you have not followed the creation of EZPages correctly. There is nothing more that can be added to the tutorial we pointed you to, so please go through it again and make sure you follow its protocls.
One way to TEST if a template is "faulty" is to revert to the CLASSIC template.
If your ezpages have been properly configured, then they will show in the CLASSIC template. Then you know you have a template problem.
As the template was provided by an independent 3rd party, they are your first port-of-call.
(PS: I use zenflavor templates on a few sites. THIS ONE uses the EZPages header in the manner yours does.)
