Paypal orders not processing right

I have upgraded our storefronts from 1.37 to 1.39d.
On one of my storefronts, when a customer orders a download product and pays with paypal, they get a confirmation, but it does not include a way to download the product. Also, when I look at order or customer history, the purchase is not appearing. The payment processes properly, but there is no record of it in our database. We are having to e-mail the download product to them, which is excessively time consuming.
This only happens when they use Paypal. We are using IPN, which works on the other site just fine.
Please send help.
